I saw an unidentified flag flying in Lagos. It had a cyan
field with national flag (Nigeria) in the canton and a kind
of yellow eagle in the center.

A wild guess, but this sounds like an air force flag build on
the British model.

I'd agree with Jostein's guess, however, it is still a guess.
Is there any more precise description of the eagle? Does it
look anything like the eagle in the crest of the national
coat of arms?

I can not describe better the eagle. I only can say that it is a big one, using a big space of the flag.
I saw this flag twice, but both I was inside of a car, and
Lagos is not the best place to stop the car, get out and take
photos. I can not say either if the building was a military
one or not. But sure it was in Victoria Island /Ikoyi areas.
These areas have plenty of flags. The main governmental
delegations, the federal states representations, foreign
embassies/consulates, the bigger hotels and any military
offices are in these areas of Lagos.
